When I lived in NYC, I had a physician in lower Manhattan who was pretty good. I don't know how much he knows about CFS since my husband didn't have it at the time, but he was a really good listener (surprisingly rare to find in a doctor), and when I got a bunch of bloodwork done, he sat with me and went line by line explaining what the significance was of each result; he was one of the few doctors that I felt really cared about his patients, and even if he doesn't know much about CFS, I bet he'd be supportive if you wanted to run certain tests or try certain medications that could help. His name is Richard Myint, and his practice is in Chinatown (128 Mott Street, Suite 203, New York, NY 10013).
He's an internist, and from my understanding internists are a bit better than general practitioners because they are trained to investigate causes of mysterious health problems more thoroughly (this is what a neighbor who was an internist told me). Might be worth trying him (or another internist) if you don't get any other suggestions that pan out.
